The institution originally started under the name Pen Resource University, Gombe, built upon the foundation of Pen Resource Academy (PRA) in Gombe. In March 2024 the university formally announced the change of name from Pen Resource University to North-Eastern University, Gombe—reflecting a broader regional identity and strategic repositioning. 

In May 2025 the university achieved a significant milestone: full accreditation of 12 academic programmes by the National Universities Commission (NUC), reflecting strong performance (average score ~91.4 %). 

In August 2025 the university was reported to have secured “full operational licence” status from the NUC, further legitimising its institutional status.
